To repair your Scomp Link in Jedi: Fallen Order you’ll need to make it to Zeffo, one of the two planets you get access to after completing the early section on Bogano. While you should probably head to Dathomir first, it won’t be long before you travel to Zeffo as well. Once there, you’ll need to play through the story until you unlock Force Push. Don’t worry, you’ll get it soon while exploring the Tomb of Eilram.

Once you have Force Push, travel to the Weathered Monument area in central Zeffo and look for the big old door that looks damaged. Seems like a bit of a force-enhanced push might knock that old geezer down, right? Right. Use your new power to open the way, then follow the trail within until you find a workbench. Cal will take the chance here to repair BD-1’s Scomp Link, letting you return to all those pesky crates and doors that you couldn’t access before. You did remember where they all were, right?
